When I upload my .psd, not all of the layers show up.

Couple possibilities
Hi YankeesChick -
There are a couple of possibilities. Without seeing your PSD file, I'm guessing either the file was too big (in pixels - if its' very very large, the server that psd2css Online runs on can run out of memory), or possibly you had layers in your photoshop file that had some opacity other than 100% or some filters still on. Can you send me your PSD file and I'll take a look?
